•Soil levelling and deep tillage induced drastic profile dismantlement.•After profile dismantlement, all bioindicators greatly worsened on soil mass basis.•By contrast, on soil TOC mass basis bioindicators did not worsen or even improve.•C- and S-linked enzymes behaved much differently than N- and P-linked ones.•In disturbed soils, Fungi/Bacteria ratio decreased while G−/G+ bacteria increased.
