•T cells infiltrate into the brain of cerebral malaria mice interacts with neuronal cells.•The infiltration is associated with increased expression of ICAM-1, VCAM-1 and CXCR-4.•Infiltrated T cells kill neuronal cells through NF (L) cleavage by granzyme-b.•Granzyme-b aggravate the disease by activating neuronal caspase-3 and calpain1.•Thus our results showed the mechanism of T cell mediated neurodegeneration during cerebral malaria.
